I notice whenever I enter a new zone, the Whisper box is always present, even when I delete it. Additionally, I want the World chat and Zone chat windows removed but they remain even when I save my settings.

You can move whisper box to any place, it can't be permanently closed.
You can create another tab, without world and zone, with the chats you want.
